I found a website, in Japanese, listing all existing cases of territorial
disputes between Japanese prefectures.

There are 20 cases in all. Perhaps the most famous case involves the
eastern slope of Mt. Fuji, which may be the only one discernable on non
Japanese source maps. The boundary is between Yamanashi and Shizuoka
prefectures. There is also the northern slope of Mt. Norikura, between
Nagano and Gifu, which has been resolved on 10/5/04. Many of the others
involve mountainous areas, which seem odd given the presumed existance of
ridge lines and that these boundaries usually date back over a millenia.
There are also cases where land reclamation creates disputed land.
